Changing substrate

I am thinking about taking my 29 gallon tank down, and starting over.  I have 
been having trouble, a few months ago I had sick mollies in the community 
tank.  I used meds and lost them anyway.  Now I have Ick in the tank.  How do 
you clean tanks and equipment?  What kind of substrate should I use?  I was 
thinking about getting some Flourite, a clay gravel.  

Any advice on cleaning or substrate would be appreciated.
