 My java fern leaves also turned black. I think it was some kind of fuzzy
algae.
The plant was sprouting new bright green leaves, so I clipped off the
offending black leaves slowly as the new ones sprouted.  MY plant is now
green with no traces of the black stuff. It looks great.
