I don't think you can erradicate flagellates as you will certainly
introduce them with food, plants, fish etc... You can arm yourself
with various medications and some prophylactics.
The best I can suggest is that you visit:

the mix. Garlic has anti-helmetic (kills worms) and antibacterial
properties. It also makes food small irresistable. It is a good
preventative against acute infection.
The next thing is to have some metronidazole handy in your medicine
chest. This drug also floats around under the name Flagyl. It has no
side effects (unless you are a pregnant womam). The doage is 5 mg/L
every three days for nine days with a 50% water change between each
dose. Some sources suggest 5 mg/L every day for three days with a 90%
water change between doses.
