There are many flow thru setups. Mine is strictly for fry and uses shoe boxes. I think in all cases it is best to have your return plumbing (which I assume you mean the supply after the tank take-offs) return to the supply sump. I would suggest you put a ball valve in this line just before it enters the sump. Then you can close the valve just enough to create enough back pressure to allow your tank supplys some pressure yet not put too much back pressure on your water supply pump.
