I think that water quality is the most likely cause.
Your water I assume comes from Lake Ontario, at the end of the summer, the algae growth rate is significantly high in the lake and it dies off, this creates similar to a red tide effect without the red. You can even taste it in the the filtered tap water.
Every time around this year I get mysterious fish die offs in my tanks and I can only attribute it to this algae in the Lake, they can not completely filterit out of the water. It normally lasts 4-6 weeks, I do very little water changes at this time.
Another option is to try adding some baking soda to your hatch solution.
