The colour would come from lipid soluable compounds like B-carotene 
(yellow-orange) etc... and would almost certainly be related to diet.

I guess if you feeding losts of mysis shrimp you wouldn't see much 
colour while if you feed bbs or krill you would see far more yellow 
etc... Antrocyanin is also lipid soluable so I guess it could be 
responsible for red colouration.

Disclaimer: this is merely my humble opinion (free of charge) as a 
biochemist.
