cleaning gravel

How do I clean the gravel in a tank which almost assuredly has eggs in the gravel? I have a 5 gallon tank with 2 adult Fundulopanchax Scheeli and at least 3 fry. They are still spawning so I know that there are more eggs. The gravel is starting to look a little gross but I don't want to use my gravel cleaner for fear of sucking the eggs up.
