For sure there are fish nasties in the water.   Ick comes most prominently
to mind.   When I though about a big water changing system, I decided I
would Pasteurize the water by running it thru a counter-current heat
exchanger and then topping up the temp to 180F or so for a few hours in a
large insulated tanks to kill the protozoa.  Cysts and bacterial and fungal
spores might survive, but many would be deactivated.

As for plant nasties, I have no idea.
