What you could do is use a fine grained sand to cover your substrate and
then put a "cap" of coarser gravel over it.  The coarser gravel will
"float" on top of the finer grained material, even after disturbance.  If
you don't believe me take a bowl of different sized nuts, mix well, then
shake the bowl.  The larger nuts will float to the surface.

THis way you can have the hard to move gravel over what the plants need.

Also I would not worry about cloudy water.  If you have very high
turnovers then anything that you kick up will be removed by the filter
very quickly.  Just make sure at least one filter has somewhat fine filter
material to take out this stuff and you should be fine.
