I think it depends on what you mean by "vacuum the substrate". If you mean shoving the gravel vac deep in the substrate to remove debris, as my sons do in their plastic-plant only tanks, then no, it is not necessary. If you mean running the gravel vac lightly over open surfaces to remove debris, I would say this is something that should be done.
